I'm running the latest version of Path of Building and I've verified this by checking the changelog

How is Path of Building expected to behave?
Shaper of Winter grants you 50% more effect of cold ailments if cold is the highest damage type. If you have cold as your highest damage type, this 50% more does show up in the chill calculation and effects the chill multiplier. This should impact your current chill effect.

If you have cold as your highest damage type, this 50% more does show up in the chill calculation and effects the chill multiplier. It does not actually effect your current chill effect.
However, if you use the manual damage override, the 50% more appears again and influences the chill modifier, but this time it actually changes the "current chill effect" %.
How to reproduce the issue
Lvl 1 Storm brand as main skill
Socket in abyss jewels to make cold highest damage type
See that the 50% more appears, but the chill effect is still the same
Remove the jewels and change the damage override to cold
The 50% more appears again and the % effect modifier is the same, but this time it actually changes the current chill

Awakened unbound ailments is meant to be disabled on storm brand, this bug also happens on void sphere and I imagine most skills
