Does this mean that vim-autoformat will now be unable to detect whether there has been an actual error?

Yes, you're right, and it seems that a fix was already added for this behaviour in cmhughes/latexindent.pl#174. Unfortunately this hasn't yet made it to Arch's repositories. So the better solution for now would be to get the latest latexindent from the develop branch or to apply cmhughes/latexindent.pl@14cf1e9 manually.
