my colleague from GreenPhylDB are dealing with pan genome as you can see here https://www.greenphyl.org/cgi-bin/family.cgi?p=id&family_id=1096648#tab-homopred

They identify following the methodology here https://www.greenphyl.org/cgi-bin/documentation.cgi?page=methodology

For the pan gene they first build a consensus sequence that is used for the Orthology clustering then point out to the underlying individual sequences
