When you throw an ender pearl through a Stargate, the ender pearl is teleported successfully, lands, and teleports you. However, the source gate never autocloses, even if it would have done so had you just walked through. This traps you at your destination (as the destination gate can't dial out while there is an incoming wormhole) until you break and replace the destination gate or the source gate runs out of power.
Given that the gate doesn't seem to handle ender pearls specially compared to any other entity, I suspect this is a general problem with teleporting away from an active Stargate by means other than walking through it; however, I have not tried any other methods of teleportation yet.
