Mood is a tricky one, but an extremely interesting one. Here are some possibilities:

Log manually on a scale every day, possibly several times a day.

I use Daylio as a source of ground truth for this (premium version allows export). Apparently this will also be in the next version of the iOS Mindfulness app. Neither seem to expose covariance with other metrics so you need to calculate it yourself to estimate missing data.
